We present new methods to efficiently answer complex queries over biomedical ontologies and databases considering the relevant parts of these knowledge resources, and to generate shortest explanations to justify these answers. Both algorithms rely on the high-level representation and efficient solvers of Answer Set Programming. We apply these algorithms to find answers and explanations to some complex queries related to drug discovery, over PHARMGKB, DRUGBANK, BIOGRID, CTD and SIDER. This is joint work with Yelda Erdem (Sanovel Pharmaceutical Inc.), and Halit Erdogan and Umut Oztok (Sabanci University). |

Esra Erdem received her Ph.D. in Computer Sciences at the University of Texas at Austin in 2002. She was a post-doctoral fellow in the Cognitive Robotics Group at the University of Toronto (20022003), and a research scientist in the Knowledge Based Systems Group at Vienna University of Technology (20032006). Since September 2006, she has been an assistant professor at Sabanci University. |
